We've stayed in a pretty wide range of accomodation when in Japan - five-star hotels, mountain huts, tiny AirBnB apartments, dubious hourly-rate hotels and traditional ryoken. Each has its own charm!
If you're organising your own trip to Japan, then you'll probably be planning a range of accomodation too - perhaps a few nights in a nice hotel to start a honeymoon in Japan, then cheaper options as you travel.
One suggestion we have is to keep your options open. We've had a lot of success in Japan with booking.com and their "no cancellation fee" policy (other booking websites are available). We've sometimes cancelled trips because of weather or other reasons, and been able to change our plans at very short notice.
Having said that, many of the most popular cities and accomodation do fill up during peak seasons, so perhaps anchor your trip around several pre-booked locations and then fill in the gaps.
